Abstract The three-stage DEA method is used to analyze the change of regional innovation efficiency in the Yangtze River economic zone from 2001 to 2016,and the spatial aggregation of innovation efficiency in 11 provinces or cities and reaches of Yangtze River is compared. The results show that the average innovation efficiency of the Yangtze River Economic Belt increased from 0.956 to 0.967,but none of them achieved effective DEA; the results of the first stage and the third stage show that innovation efficiency and time difference in 11 provinces or cities are larger; according to the upper, middle and lower reaches of the regional division, the third stage of the maximum value of the Yangtze River appears in the lower reaches, and the smallest value is in the upper reaches of the Yangtze River region. The first stage of the measured value is the Yangtze River. The proportion of the R&D expenditure in the main business income to the innovation efficiency is higher than that of the per capita area, and the fiscal and technological expenditure is the most significant difference between the environmental efficiency and the environmental efficiency. The proportion of local financial expenditure and the influence of market structure on the relaxation of input variables.
